Protein Lounge

Access Policy

Protein Lounge is a gene/protein centric web portal that offers ten databases covering major model organisms, and nine molecular and bioinformatics research tools useful for research and teaching. It is located at www.proteinlounge.com, accessible from campus-based computers or any computers connected to the USC network.

Main Databases

  • siRNA - precomputed statistically-validated siRNA targets against known genes.
  • Peptide-Antigen - computationally-predicted antigenic peptide targets for antibody generation against known protein sequences.
  • Pathway - an extensive collection of 447 signaling and metabolic pathways subdivided into various functional categories.
  • Protein Interaction - key information on thousands of documented human protein-protein interactions.
  • Kinase-Phosphatase - a searchable list of protein kinases and protein phosphatases organized with their substrates.
  • Transcription Factors - information relating to transcription factors of humans and other organisms, organized by the transcription factor names, organism specification, binding sequences, binding elements and cell type specification.
  • Biochemical Compound - text and graphics describing important molecules involved in cellular signaling, biosynthesis, and metabolism.
  • Protein - information categorized into subtopics such as reviews, pathways, disease relation, protein family members, sequence information and publication.

Research Tools

  • Pathway Builder 2.0 - desktop software that works on both Windows and Mac operating platforms. This easy to use, "drag and drop" software allows users to make their own signaling or metabolic pathways using pre-configured membranes, organelles, proteins and other necessary pathway structures. This tool is excellent for creating colorful publication-quality graphics.
  • Protein Hydroplotter - visualize hydrophilic and hydrophobic regions of a protein sequence. This tool is ideal for finding antibody and drug targets of a protein.
  • Peptide Finder - find the best antigenic peptides of a protein sequence. Hydrophilic regions of the protein sequence are screened to find the best possible peptides that can be used as antibody or drug targets.
  • Easy siRNA - offers an efficient method of finding siRNA targets and cloning them online.
  • Clone Easy – Assists PCR cloning with graphical view of the cloned vector and the primers.
  • ProteinVision – provides interactive 3D protein structure visualization.

ePath3D – the world’s only 3D pathway illustration software (desktop, MS Windows XP/2000)

The Norris Medical Library is considering licensing the Protein Lounge’s systems biology tool, ePath3D.

Major features of ePath3D:

  • Allows you to draw 3D signaling and metabolic pathway images that are compatible with MS Word, PowerPoint, and other Microsoft Office software.
  • Ideal pathway illustration tool for publications and presentations.
  • Contains hundreds of pre-designed and editable signaling and metabolic pathways and thousands of annotated protein data updated monthly.
  • Allows you to draw, store and link pathways to protein data.
